The result was sweet revenge for the top-seeded Serb, who was beaten by Wawrinka in straight sets in the second round a year ago.
Since then, Djokovic has rocketed up the rankings to world number three, and as well as reaching his first Grand Slam final at the US Open, the 20-year old has now claimed five titles this season.
The first set was a real battle with Djokovic needing four break points to secure his only break of the set to lead 2-1, and then having to fight off a break point as he served for the set.
Both players hit strongly from the baseline, with Wawrinka matching the pace of Djokovic in the furious rallies, but it was Djokovic who held the advantage by mixing up his game well.
The opening three games took 20 minutes, frustrating late-comers who had to wait to enter the arena, with the third game going to deuce seven times before Djokovic won the break with a backhand volley.
The Serb then held two set points at 5-4 before Wawrinka earned break point, but the Swiss netted his return.
After the closely-contested first set, the second set was a rout, with the deflated Wawrinka earning just four points.
Wawrinka was playing his second final of the year after finishing as runner-up to Rafael Nadal in Stuttgart, and after missing four months of the season with a knee injury.
