Chen Wen feng was killed when the 99 tonne "Hung Chieh Wei 18" carrying 14 people was operating off Mauritius on Thursday, the agency said.
The two suspects have been subdued by the crew and the ship is being towed to shore, it said, adding that the government would seek to take them to Taiwan for an investigation.
Mauritius does not have an extradation treaty with Taiwan, but a Fisheries Agency official said it would likely agree to send the suspects to the island because the alleged mutiny happened in international waters.
Mauritius does not recognise Taiwan, which China regards as part of its territory.
